It is not possible to tell what exactly happened from the reported error messages. It sounds like you hit a snag in the TPP not being able to process certain Mascot exported pepXML files. Have you tried exporting instead to the Mascot dat format and using the Mascot2XML pepXML converter in the TPP? This is more likely to produce a TPP compatible pepXML file. If this still fails to produce a working TPP run you'll have to post your file to our FTP site so we can download it and reproduce the error in a debugging environment.
