I've had problems where the tpp interface freezes if I run more than 12 files through database search at one time. So, I have been copying the commands TPP generates (through database search) and pasting them into command prompt. This seems to work much better.
Sometimes I will get the commands for multiple separate trials and paste them into a text file. E.G. Commands for trial 1 ... ... ... Commands for trial 2 ... ... Commands for trial 3 ... ... I've noticed that the output will be generated for more than 1 trial before the first trial is finish. I find it concerning that the commands don't seem to be run in the order they were input. The machine has a quad core processor, which could possibly be related to this phenomenon. I just wanted to make sure that my output is still valid.
