I got some unexpected results when comparing the fval score with the peptide prophet probability. I thought that the ppProb was derived from the distribution plot of the fval - only. Therefore I expected a high correlation of ppProph to fval scores but, for example, the 4.05 fval score has a lower ppProb than the 4.04 fval score. What else is peptide prophet taking into account other than the distribution plot? Thanks, Bill
