Hello We have about 30 mzXML files we have analyzed using X!Tandem/TPP without any problems. However for three of these files we cannot run QualScore on them or SpectraST. Qualscore throws out a Java exception error and SpectraST just hangs never finishing (we let it run overnight).
We tried to extract the spectra from these files using "MzXML2Search - dta" but even that program hangs and never finishes extracting the spectra. Perhaps the mzXML files are corrupt or have incorrect XML form? Is there a program to check or validate the form of an mzXML file? We are running TPP 4.3.1 on RHEL 5.2 (64bit). X!Tandem searches on the files went without a problem, xinteract also gave no errors.
