Hi,

I searched did a search in omssa with one of the variable mods as
"pyro-glu from n-term Q"
In one of the scan, I got a good scoring peptide that was annotated as:
n[111]QEYDESGPSIVHR

For the same scan, the xtandem pep.xml file shows
Q[111]EYDESGPSIVHR

When I view this scan for the xtandem and omssa in the comet spectrum viewer,
I noticed that the b-ion series have different m/z values with
N-term:+111.03 (Omssa)
Q(1):+111.03 (xtandem).

I am just wondering if the 2 search engines meant the same peptide
with same modification,
but somehow encoded them different in the pep.xml?
The pepxml says
<modification info mod_nterm_mass="111.03258" modified
peptide="n[111]QEYDESGPSIVHR">
which seems to be wrong? Is it possible to fix this?
