We (at the PAPPSO proteomics platform ) have been working on the development of MassChroQ, an open-source software that perfoms alignment, XIC extraction and quantification of mzXML/mzML data. The first release version of this software is now available, you will find more information on http://pappso.inra.fr/bioinfo/masschroq/ It's quite fast, works on both label-free and isotopic labeled data and it's quite modular.

We have been using msconvert for years now, we really appreciate your work, and while developing MassChroQ we tried to stay compliant with pipelines like TPP. For now, we have a pipeline that links our software with X!Tandem directly (http://pappso.inra.fr/bioinf/xtandempipeline/), but I just wanted to let you know that we would be glad to work with you for other possible integrations :)
