Hi, I'm wondering if it is OK to run a consensus search using multiple search engine, such as Mascot+X!tandem for iTRAQ sample and then use Libra to do the quantitation. As I know, X!tandem does not support iTRAQ quantitation, but I can just run the search with iTRAQ just treated as modification in both Mascot and X!tandem search and then pool the results using interProphet, and let the Libra to do the quantitation? thank you!
