Dear All:

After running proteinProphet, i am wondering if the following message can 
help me to get protein FDR:

<protein_summary_data_filter min_probability="0.90" sensitivity="0.820" 
false_positive_error_rate="0.011" predicted_num_correct="885" 
predicted_num_incorrect="10" />

Can i say that when FDR=0.011, the proteins with probability>0.90 are 
confident protein id?

i.e. the "false_positive_error_rate" here can be regarded as (global)FDR?

or do I need to use something, like Mayu, to get the FDR?

p.s. BTW, I cannot find Mayu in TPP, can someone show me where it is?(i am 
using the newest version for windows)
