PTMProphet requires the spectral data to do its work, the location for which it takes from the pepXML file. It appears the pepXML file generated directly from your maching is not writing the correct extension for your data file (null)? The program is offering this message trying to tell you the problem:
ERROR: cannot read scan in data file c:/Inetpub/wwwroot/ISB/data/A549_DDA_20121121_01.(null) exiting ... Please look for any warnings when you ran the command to generate c:/Inetpub/wwwroot/ISB/data/a549_dda_20121121_01.interact.pep.xml file. The first part of the xinteract command attempts to locate the data files and will print WARNINGS if something is astray. Please make sure to read all WARNINGS and post them here should you have more questions.
