Hi Rebekah,

The goal of the model is to capture the peptide property of containing
N-glyco motif Nx(S/T) or not.  Since in a glyco capture experiment correct
identifications will tend to be enriched for peptides containing the motif
this model will usually tend to boost the probabilities of those peptides
containing the motif and reduce the probabilities of those not containing
the motif.  The actual amount of adjustment is learned from the data and is
therefore dataset dependent but can be looked up by clicking on any
PeptideProphet probability link.
