Hello, Q3ProteinRatioParser is not part of the Windows installer for current and semi-recent releases of the TPP. I'm not sure if it used to be included in older versions, but it's posted as a separate download for version 4.4.0:
http://sourceforge.net/projects/sashimi/files/Trans-Proteomic%20Pipeline%20%28TPP%29/TPP%20v4.4%20%28vuvuzela%29%20rev%200/ It's still in the SVN source tree (trans_proteomic_pipeline\src\Quantitation\Q3\Q3ProteinRatioParser), though there's no recent active development. Does anyone know if this is an intentional omission from the Windows installer? Is the intent that potential users should compile their own copies?
