Hi Peter, I also have problem with proteinprophet. After fail to generate iprophet in TPP4.7 & 4.8. I switch to TPP 4.6 now. I tried to merge 12 iprophet files (each file is 1-2 GB). But proteinprophet throw out a problem after reading in 10 files. Something like, "The application has terminate in an unusually way, please contact the administrator..." But when I try on 8 files only, I still got the same error.
