Hi Jimmy, Thanks for your reply. The new version of msconvert does work! However, when I convert my raw file (profile mode) to mgf file, I choose the "peakPicking" filter using "vendor msLevel=1-2" parameter to get the centroid mgf file. Well, for a 1GB file, I got 2.6GB mgf file at last. Is this normal? How to set parameters when users would like to get the centroid mzML or mgf file?
