Dear TPP'ers, I have been using iProphet to combine database searches from x!tandem and comet. The raw data is composed of 3 mzXML files (technical triplicates), which each get searched individually by tandem and comet, leaving 6 .xml files that are combined by iProphet in to a single ipro.pep.xml file.
I want to prepare the data for submission to PRIDE repository and viewing in PRIDE viewer for journal submission. Converting the ipro.pep.xml to mzIdentML using idconvert results in corrupted .mzid file, which cannot be loaded into any PRIDE tools and is shown to contain many errors using mzIdentMV-validator. Any ideas how I can get my data converted? How are other iProphet users submitting their data to public repositories?
