Figure it out. Posting here as a resource: I tried to install the 3.5 SP1 installer required for ProteoWizard but that wasn't working. Realized that you need to enable .NET Framework 2.0 and 3.0 in Windows Server 2012 before installing that. Once that was enabled and 3.5 SP1 was installed, I noticed that the installation of TPP went a bit longer and saw messages for the ProteoWizard installation. Confirmed that msconvert.exe is in TPP/bin. mzML files are created. Everyone can go home happy. Sometimes you are your own best medicine.
