While the TPP does support analysis of search result beyond those listed in the TPP interface, Byonic is currently not supported in the TPP; mainly because we don't use this search engine in our processing due to the cost and availability of open source free solutions. Given some pepXML output and a decoy database search it should be possible to add this analysis fairly easily to the TPP. We can consider supporting this in a future release.
