I have never tried to do that. Nevertheless, have you tried to refresh the 
paths of you pepxml files? Sometimes, if I run a search engine outside of 
the Petunia interface all issues are resolved after updating the paths (RAW 
files, database). Maybe you have luck. 

Still, it might be that the file is not compatible. See:
