Hi,

I'm trying to convert mascot-generated .dat files into pep.xml (using
Petunia) so that I can combine them with other search engine results within
TPP.

mascot2xml fails to recognise the enzyme 'semilysArginase' (specified when
searching in mascot).

Note - I can get fully enzymatic lysArginase mascot searches to work in
mascot2xml, by using 'lysn_promisc' as the enzyme option within mascot2xml
- however, when taking semi-specific lysArginase mascot searches and
attempting to use 'lysn_promisc' with the semi option 'on' in mascot2xml,
it fails. So the issue appears to be limited to processing semi-specific
lysArginase search results only.

The error appears as follows:

lysn_promisc : cut(KR) sense(N)
error: enzyme in search constraint "semiLysargiNase" is not recognized

Please can someone advise if there is a workaround?

Thanks
Pete
