Hello Alastair,

It appears that Mascot2XML cannot read the mzML file to get spectrum and
instrument info.  Your dat file should be renamed to have the same basename
as you mzML file.  For instance, if your mzML file is MYDATA.mzML your dat
file should be renamed to MYDATA.dat, then the converter applied.  If you
can post your mzML data I can test the process to completion on my system.
