There are two different lengths of side mount rods. One is designed for bolting directly where the rag top roof mount plate meets the side panels. The second shorter set, are designed to be bolted right to the plate that is..the rag top mount plate. (top most empty hole) with the rag top folded down. This is also why the make a cover that fits the rag top when it's folded down with the hardtop mounted.
I have a spare set of the rag top frame plates that I leave attached to the hardtop pins. I now remove my ragtop completely when putting on the hardtop. It just looks much cleaner and gives you a lot more room behind the seats.
