Ok, ran the COGS Reposting procedure and that seemed to tidy up a lot of the entries (thanks). Now the trial balance no longer balances, with the errors relating to the negative entries on the invoices. If I run Ledger Doctor, that now shows "Unbalanced Journals" which contains all of the negative entries on the invoices.
