SQLite Expert (http://www.sqliteexpert.com/) is free for basic use. Reading over your original post, 'smells' like you're using Linux. This should run in WINE, but I've not tried.
Load up the database, select the table, click the DATA tab, and poof, you have your data which you can edit in-line either by double-clicking on the row, or, selecting the cell and hitting F2 or slow-double-click-cell. There is also column based filtering in the data tab as well, but it isn't overly complex. Basically "Filter for these characters". But there is a SQL tab you can use to create SQL statements, and depending on the type of query, you can edit in-line again. The rest of the stuff SQLite Expert would be gravy. I know you said you didn't want a DBMS, but really, when you're saying you're willing to write an application to manage the data, you're writing a DBMS. Save time, don't reinvent the wheel unless you're going on a learning adventure.
