Mine does the same at times - dbpoweramp, CD to FLAC. It's saving the star rating (1-5). I don't have the Ratings tag checked to write, so I'm not sure why it saves the rating with some of my rips (but not all).

Direct Ethernet connection (1-SB3 and the Raspberry Pi) and power-line (1-SB3 and Touch). iPeng is my controller of choice.
