Your basic description is correct.  It will not re-sample no matter what
I seem to try.  Yet I can make it work for FLAC to FLAC.  Kinda weird. 
Gonna throw in the towel and downsample manually via command line to a
workable format for all players.  This will at least provide the gapless
and replay gain functionality.
