It's been a while since I ran LMS on my QNAP, but I can remember having issues when I installed QNAP firmware updates. I now use a Pi3 running piCorePlayer/LMS, and store the music files on the QNAP. The first thing I'd check would be the ownership and permissions of the music folder and subfolders and files.
