Exact resampling can be setup in varius ways trough SoX diffrent filterslopes and actually some margins added can change the volume. But the typical disable native flac in lms does nothng that advanced . Then there is RG tags they disapear , so if the player supports replaygain like the Touch do volume diff can be huge WAV being louder . But you can also disable the whole RG funktion in LMS with a setting . But it is bizzare that smenflac files wont play. I would flac encode them again using aproved flac tools to level -5 and have a look at the tags. There was some tools the past that produced very odd flac files with compressionratios beyound -8 this os not well supported . What are OP using to rip these files ? Regarding tags only keep the vorbis comments id3v tags should not be in flac files . IF OP is doing sigthed tests then there is the usual human perceptual errors and biases involved( that we cant escape none of us ).
