Another thought - if electrical line level is an issue and there is mismatch (e.g. turntable output no-preamp to line-in) - after mixing the 3 input - volume may be too low ( hex dump of file may show low value non-zero sample) .
With alsamixer - you can just take input from a single channel (i.e. toggle the "CAPTURE" using space bar so that only one "CAPTURE" indicating ) and then set the column above the "CAPTURE" above 75% or even 100% for testing.
