Are you able to identify the missing files? I appreciate with a library of 116k thats tricky but it might be obvious.
One way to do so would be to shut down LMS on both Pi's and copy library.db for both to your PC. Then use SQLiteBrowser to open the Tracks table and copy them into Excel side by side.
