I copied the prefs folder from Synology to the Windows server (C:\Program Data\Squeezebox\server\). I have the feeling that some links not corresponding anymore. How can I change them? Folder with the plug-ins and helperapp's etc.
Yeah, that won't work: paths in there will be different, you should not have two installations with the same server ID, and I believe some defaults are different on Windows than on other systems. I'd start over from scratch.
