I have the identical behavior, regardless of how I stream from MP3tunes i.e through SB3 via SC or SN, a client on a Nokia n800 or using the flash player on the "Locker" website. Since I can stream other services such as Rhapsody for hours without a glitch, I have ruled out it being a network problem at my end despite MP3Tunes tech support's instance that it is.
What file format are you uploading? I have been using WMA, but have long suspected that MP3Tunes handles anything other than the MP3 format imperfectly. You can see for example that various Locker features apply only to MP3 files. I have uploaded a few albums as MP3's which seemed to play much better, but didn't test extensively enough to say that this is the solution.
