Well for all the other on-line music services that have been set up for the SqueezeBox line (Napster etc) the scrobbling is set via SqueezeBox Server "settings" pages rather than in the music service itself. These services all work rather differently to their PC based versions. I presume (I have not tested it) that the Spotify app works in a similar way. If this is the case then you could, for instance, have three Last.fm accounts and three players each allocated a different last.fm account. So if you played a Spotify track through Player 1 it would scrobble to Last.fm account 1, but if you played it through Player 2 it would scrobble to Last.fm Account 2. That is certainly how it works with Napster.
