Also I have to add that seeking within a MP3 file is possible once (Transporters native remote control). Second time I seek (in the same track) the next track on the playlist is played.
I can't say for sure, but this might actually be a limitation of the API: the streaming URLs can only be used once or within a very limited period of time (don't remember which approach WiMP is taking). If the seeking mechanism is trying to fetch the same URL again or too late, it might fail. Do you see anything in the server.log file when this happens?
