Outlook is set as follows:
1. They are fetching via POP3.
2. They are set to leave the messages on the server; this is mainly because I would like to check email from both outlook and Squirrelmail.

If this setting is the problem than is there anyway to fix it and still possible to check emails from both outlook and squirrelmail.

I would check your Outlook settings. If they are fetching via POP3, are
they set to leave the messages on the server? If so, it could be
re-fetching them when you delete the messages in Outlook. If they're using
IMAP, I believe they should be synchronizing so you have the same folder
structure on each side.
I'm doubting it's a SquirrelMail issue as I have the same setup on FreeBSD
4.5 and now 4.9 and haven't seen that issue before.
