Could Squirrelmail be used with my configuration ? Or what must I
modifiy in order to use squirrelmail ?

The host runs Redhat 8 with Apache 1.3 and PHP 4.2.2.

Squirrelmail requires an IMAP server. I am not familiar enough with qmail to know if it includes an IMAP server. If not, there are other IMAP servers available. Courier-imap uses Maildir format for storage so shouldn't be too difficult to integrate.

The problem is that I can't change the current system, there are 400 mail accounts used all the week, and I have no time to change the mail service.

Most RH systems come with UW-IMAP. Just make sure it's turned on and configured correctly and SM will connect to it. Please do your homework before asking more here.

If not , do you know a webmail that I could use without major software
upgrades ?

You could also use a webmail client that talks directly to Maildir (like sqwebmail). This option would save you the trouble of installing an IMAP server.

The problem (yes, again a problem :p ) is that I must integrate a PHP webmail in other web PHP softwares.

SM does not integrate easily with other PHP apps. Read the archives for tips and get ready to get your hands dirty in the code.

I will try with mail_fetch plugin : http://www.squirrelmail.org/wiki/en_US/HowToPOP

SM plugins only work if you install SM first.
