Basicily the problem is sqwebmail runs as root. It is supposed to switch user to vpopmail before doing any thing. Aparently it creates those files as root sometimes.
No, it doesn't. vpopmail sometimes fails to drop root, for some reason; hence sqwebmail continues to run as root.
