But no [iso-8859-1] ?? Are we running the same version of sqwebmail?

Please do not reply privately to an on-list discussion without being
invited to do so; it is very impolite.

In your new template directory, did you include the files CHARSET
ISPELLDICT LANGUAGE LANGUAGE_PREF LOCALE

They are important because ./configure uses them to work out which
character sets to include in the sqwebmail binary. For example,
en-us/CHARSET contains

utf-8,iso-8859-1

Another thing to try: in your web browser do "view document source" and
look for the XML encoding declaration at the top. For me I get: <?xml
version="1.0" encoding="utf-8"?>

(using the Konqueror web browser)

Also, try this:

$ strings /path/to/cgi-bin/sqwebmail | grep iso
iso-8859-1
iso-8859-1
iso-8859-1
iso-8859-1
$ strings /path/to/cgi-bin/sqwebmail | grep ISO
ISO-8859-1
ISO-8859-1
$
