Hi, I'm new in this ml, and I'm sorry if I'll use some bad English.

In the http://www.xmpp.org/extensions/xep-0045.html#continue section is explined how to convert an one-to-one chat in a MUC, but I don't understand how and if a client can know what is the message thread.

That's a good point.

I've not find the <thread/> tag in the XEP, and I have re-check the RFC 3921, but the <thread/> tag is defined in the RFC 3921 only in the message stanzas,

Correct.

and the MUC XEP use the presence stanzas for this task.

For what task? Presence stanzas are used to create the room, not send
the invitations etc.

I don't know if I've done some mistake, if it is the case I'm sorry and I would appreciate if you will say what I've wrong, but if it isn't in the standard, is, IMHO, a big lack in the 0045 XEP.

I don't know if it is a "big lack" because AFAIK no client developers
have implemented this feature, but I will look at this more before the
XMPP Council votes on approving version 1.23 on January 9. Expect
another list post and SVN check-in soon.
