I did the same thing.
You put the script with the hdparm command in /etc/init.d/ and then 
create a link to the script
( I named the link starting with S86 so it would be the last script run 
) in /etc/rcS.d/.
All of the scripts in /etc/rcS.d/ are executed at boot time and when 
going to single user mode according to README files located in those 
directories.
