I'm getting the long delay just using Putty interactively. But as you've mentioned Eclipse seems to authenticate at least twice during a checkout. Also, I've never had problems using anonymous CVS so it does seem to be SSH related.
I'll try Craig's suggestion and take a look at MindTerm tomorrow.
