The issue you describe is a common occurence with OSM-derived networks.
What netconvert options did you use?
There are a number of options that may be set to improve the OSM data
heuristically.
Take a look at

http://sumo.dlr.de/wiki/Simulation/Traffic_Lights#Improving_Generated_programs_with_knowledge_about_traffic_demand
A core issue with OSM networks are complex intersections. A number of
improvements have gone into the latest development version of netconvert in
regard to importing these intersections.
