I have had this problem also. if I delete the users keyboard config settings
(gconf I think) from their home directory it works OK, however if run some
remote windows in your session, or like you say, some Java apps (mainly
netbeans) after 15 or so minutes the keyboard losses it's correct mappings
and there is no way to bring it back (tried many, many settings in Gnomes
keyboard tool) except logging out and then back in again.

It is a right pain!
