My "big cleaning recipe": 
- check if there are still processes of that user 
  (especially gconfd and bonobo-activation-server  processes  like 
  to stay running after logout)
- delete all files, sockets etc. under /tmp and /var/tmp 
  belonging to that user
- delete (or move away) everything in
  $HOME/{.dbus, .gconf, .gconfd, .gnome, .gnome2, .gvfs, .metacity, .nautilus}
- cross your fingers and login again

It is sad  that these things still happen, with Gnome as well as with
KDE.  They happen less often than a few years ago, but they still happen
and with ~100 seats, they still happen too often. 
I still provide CDE for a dozen of my users and had never such a
problem there.
