You will need a third party driver for your cdrom - or a hacked apple 
version - the archives of this list have VOLUMES of info on this very 
subject (see the footer for a searchable archive). I use the E100 under 
9.1-9.2.2 with softraid with no problems(on a s900). I have however 
flashed it with a jackhammer only firmware update. If I'm not mistaken 
the last umax e100 software works with 9.1. Apple Drive setup that comes 
with 9.1 has no problems with the various IBM SCSI drives on the 
internal bus (or the E100).

With two hard drives available:

Install 9.1 to non-boot drive
reboot and see what functionality is missing (i.e. drivers etc)
copy old ones from 8.1 and test
check (if necessary) web for updates
reinstall apps (only necessary if they modify system - i.e. extensions)
copy data files to new volume OR system folder to old volume
you should be in business

ABOUT PREFS: most browsers and email clients store bookmarks and saved 
mail somewhere on the filesystem. To avoid having the w&ks up in arms 
(speaking from experience), locate these files and move them to the 
apropriate places, before deleting any of the old files.
