I did a little more experimentation and the card is fine as long as I
don't connect any drives to it. Sigh. It shows up in Apple System
Profiler and everything.

I did some searching and it appears that folks are using these with
9600s so I would expect it to work in the S900 upper slots. On the
other hand, there's also a lot of discussion about flashing them to
the Atto ver. 1.5 firmware, so maybe that's necessary. I'm
reluctant to go that route without more information though, because
there is no flasher available to take one back to the Apple firmware.

Figuring that the problem could be my cable--maybe it works fine in
single-ended mode with the 2940UW, but balks at working in LVD mode
with the UL2D, I installed a 2940U2B. That worked fine, except that
I had to pull the VST card out because of the incompatibility, so
that's not a permanent solution. Still, it implies that my cable
is okay, unless the UL2D is more demanding of cable quality than the
2940U2B.

So I put the 2940UW back in and will post some inquiries in various
forums, I guess. It could be my cable...but it's an AMP cable and
terminator and they make pretty good stuff.
