Whoa, that's a lot of information to take in at once. Pretty much just leave everything in their default places, you rarely run into problems like that. The only jumper setting you should need to worry about is Master (MA), Slave (SL), and Cable Select (CS). Master is for if you have only one drive, or the drive at the end of the cable. Slave is for a drive that sits on the middle connector of the cable. Position of the drive is important, you NEVER want to have a Master drive connected to the middle connector, it should always be at the end of the line. Likewise, Slaves should always be in the middle. Never use the Cable Select setting in a Macintosh. I've never known anyone to try it, but it is supposed to be big bad voodoo if you do.
One thing to look out for on Western Digital drives (and a few others, check the manual) is that the WD drives also have a fourth setting - Single. Most drives have you set the drive to Master if it is the only one, the WD have you set it to Single mode.
