It could be a bonafide incompatibility. What kind of ATA card is it? My experience with the VST UltraTech is that it will not coexist with the E100 (which probably means the JackHammer as well), the 2940U2B, nor the Atto UL2D under OS 9.1. It's fine with earlier OSs. Or, to put it another way, the only SCSI card I've found the VST to live peacefully with (under OS 9.1) is the 2940UW. You may be experiencing something similar.
