Sounds weird.
You can reinstall OS 9.1 from the system CD but you will have lost all the extensions, control panels, etc for any applications you installed in OS 9.1
Your old system folder might be in the trash for the OS 9 desktop, which I don't think you can "see" from OSX. I don't know if this will work or not, but you might try booting up from the OS 9 system CD and then see if you can see inside the trash can.
You might also try launching OS9 from inside OSX. Sometimes that will fix OS 9 problems.
