This sort of thing is "chronic" in SeaMonkey, (old) Netscape and Mozilla. I
consider these bookmark manager facilities minimal. I understand that
FireFox has a better bookmark manager. If it is, then I think it's about
time for me to move on to it and Thunderbird.

after doing some tests, you're right, it only copied them to the folder.
But, backup your bookmark file before trying this. After you searched
for them and "moved" them, delete them from the search list.
BTW: MoveTo does work, but not from a searched window.
