The quota is on your mail server.

You can say to Seamonkey to delete the messages after some days, I
usually use 15 days.

I monkeyed (pun intended) around with these settings and the 98% alert keeps showing up. I checked on the server and have no mail there.

How did you check the server to be sure that the number of mails there is 0 ? (Once a mail is on the pc, if it is on the server, SM never download it again. - i speak about a pop (no imap))
