not deleted by Seamonkey and again I have to delete them manually. Is
this by design or it is an issue that will be addressed by future SM
releases?

Right click on a folder, and select Properties. Click on Rebuild index. That will rebuild the MSF file.

Data for removed mail and news accounts is not automatically removed, in case you want to recover the data. If you are sure that you do not need it, you can remove it manually.

There is Thunderbird extension, Thunderplunger, that will do this for you, maybe someone will port it to SeaMonkey,.
